There are many ways to, and reasons for, using 'cloaking' of your
affiliate link. It can be for PPC, SEO or other purposes.

http://www.phpjunkyard.com/php-click-counter.php (an easy to
set up free script that also provides full admin tracking of your
links. This way you can see what your visitors are doing on your
site. The search bots will see your affiliate link as an internal
link and not as an outgoing link)
Popunders
Many
webmasters produce great results using popunders on their sites.
Since visitors can easily turn them off should they not wish to
see them they are not considered spam. They are also far less
intrusive than popups. We make no judgement in this matter should
you wish to use them. Again, remember to insert your own Clickbank
ID. You can use it on as many pages you like on your site/s.
You
can control the frequency of the popunders, so it either popunders
every time the page is loaded, or only once per browser session (a
session is the time the browser is open. Closing then reopening
your browser initiates a new session).
